Is it possible to apply a color class variable during a Save As?

I'm not sure what you mean?  Do you want to set the color class during the Save As?  If so, that is not currently possible.

I would like to have this for files that have been successful via FTP, too. (if possible)

What I'd like to do is put the functionality into the IPTC Stationery Pad so it would be available in all areas of PM that offer the use of the IPTC Stationery Pad.  Things like Save As, Copy, Ingest, Upload, Export, etc. would all benefit.
