The best practices to rename and organise folders?

Shouldn't they all be on the right side?

No.  When you get enough filters, there is another scroll bar that scrolls the entire stack of filters.  The behavior is intentional.

I like to get informations on this subject ...

If you move folders outside of Photo Mechanic Plus, you can go to the Browse tab and expand the Folder Path tree until you find the folder you moved.  Then right-click on it and use the "Choose new location..." item to tell Photo Mechanic Plus where that folder is now located.
